Post-doctoral position for genome-wide epigenetic analysis to study response to immune checkpoint inhibitors
Description: The Institute of Genomics and of Molecular and Cellular Biology (IGBMC) is seeking a highly motivated bioinformatician to join the cancer and functional genomics department (Dr Irwin Davidson team). The team aims at understanding the epigenetic underpinnings of melanoma and renal cell carcinomas, through integrative analysis. The team recently developed projects based on genome-wide DNA methylation profiling (5mC, 5hmC, 5fC, and 5caC), chromatin-immunoprecipitation followed by sequencing and long non-coding RNA. This has led to generate subtypes classification of clear-cell renal cell carcinomas as well as rare variants of kidney cancers. The team has also developed projects based on single-cell sequencing to predict response or resistance to immune checkpoint inhibitors. Through a competitive grant from ARC foundation, the team is currently working on identifying epigenetic biomarkers associated with response to immune checkpoint inhibitors in patients with metastatic clear-cell renal cell carcinomas. We are therefore looking for a highly motivated and independent post-doctoral fellow to tackle this challenge. The candidate will have access to large datasets of samples already processed for genome-wide DNA methylation, histone modifications or single-cell transcriptomes within the context of a clinical trial (NCT02960906).
Context : The Institute of Genomics and of Molecular and Cellular Biology is one of the most important figures in biomedical research, and is now one of the main European research centres in this domain. In France, it is the largest research unit, involving the Inserm, CNRS and the University of Strasbourg. In addition to its four scientific programs, the IGBMC has developed advanced scientific services and technological platforms for internal use, but also open to the wider scientific community. The Institute aims to develop interdisciplinary research at the interface of biology, biochemistry, physics and medicine, but also to attract students from around the world by offering very high-level education in the field of biomedical sciences. The IGBMC campus is located on the "Parc d'Innovation d'Illkirch" in the Strasbourg suburbs, which represents an exceptional scientific, academic and industrial environment and largely favours collaborations and technology transfer. This website has been developed so that everyone, scientist or layperson, can have access to pertinent information. This new interface also supports the new orientations of the Institute, which aim to develop its visibility and its attractivity in France and abroad.
Objectives and proposed position: The candidate should achieve the analysis of genome-wide epigenetic profiling datasets as well as single cell transcriptomics of freshly dissociated kidney samples before and after treatment with immune checkpoint inhibitors. The successful candidate will be offered a 24-month contract with salary depending on candidate’s experience. The objective is to apply for long-term post-doctoral fundings in “Fondation de France”, ARC foundation, “Ligue nationale contre le cancer”, etc.
For the current project, the postdoctoral fellow will be supervised by both a basic scientists (Doctor Irwin Davidson) and physician-scientist (Professor Gabriel Malouf). He will benefit from the infrastructure of the computational platform at IGBMC. In addition, the postdoctoral fellow must interact often with the department of bioinformatics and computational biology at University of Texas, MD Anderson Cancer Center (Professor Xiaoping Su) and foster the already existing collaboration (19 co-authored manuscripts in the past 5 years).
Candidate profile: The ideal candidate, post doc or research engineer, should have a robust experience in data analysis of large datasets of cancer samples. Strong experiences in cell biology are required.
- Contribute to the analysis of high throughput genomic data, particularly these generated by genome-wide DNA methylation, ChIPseq and single-cell transcriptomics
- Integrate epigenomic sequencing data with other high throughput data (WGS, exome-seq, HiChIP, RNA-seq...)
- Integrate data acquired with TCGA, ICGC and other publically available cohorts.
Experience, knowledge and skills :
- Degree and/or PhD in bioinformatics, or extensive experience with bioinformatic analyses
- Background in Next Generation Sequencing, gene expression analysis, ChIP-sequencing...
- Highly motivated and ambitious
- Good organizational and communication skills,
- Highly collaborative person, able to interact with the sequencing platform, the bioinformatic core unit and the biologists
- Comfortable in English
- Programming expertise required (bash, perl, python, R...)
Previous experience in next-generation sequencing, statistics and/or cancer research would be an asset
